この行が犯人かもしれないと思います。
AuthorizedKeysCommand /usr/local/scripts/ssh_ldap_auth.sh
これは珍しい現象です(しかしサポートされているようです)。マニュアルページでは、認証キーファイルを確認する前に「キーの収集」に使用され、ローカルコピーとやり取りしたり、パスワード認証を強制したりできます。
スクリプトでこれを見つけたことを考えると
rm -f /home/$SYSUSER/.ssh/authorized_keys
これが問題の原因だと確信できると思います。
